Confront her, ask to see her messages. Explain to her you know what this guy is doing and you are not blind and can see she is hiding things from you. IF she refuses or decides to show it to you after delay necessary to delete things, just assume the worst… in which case do what you would do in terms of proper cheating.
Even outside of messages tell her to be completely open with you. Should she be and tell you about flirting I would ask her to resign from that job. She has already betrayed your trust for that guy, she needs to make a choice between her convenience of staying there, or making up for her actions. If she chooses the former you should divorce.
